I usually search using Ancestry

For Missouri records at least you can go to the general search for the 1860 census

pick your county and state

then put in keyword

black

or mulatto

or indian

Perry county Mo in 1860, for example, turns up 25 free blacks

5 mulattos

and 1 Indian
